Please read this post in order to get a better understanding of what the various rights are:
http://resell-rights-weekly.com/forum/makingmoneywithplr/my-take-on-the-different-'rights'-available/msg57480/#msg57480Can you in simple terms describe a product that offers you a PLR. I know you said the source files won't be included, is that the case for all?
If a product offers PLR you WILL get the source files.
Secondly, some of the products I have seen don't spell it out directly that you have PLR, so how do I decode this from the license file attached.
The included license with a product tells you what you can and cant do. If you dont understand the license then you need to contact the product owner for clarification.
Thirdly, I don't want to showcase any eBook cover on my site in 3D format. I am using the amazon style where the book cover is flat (front end facing you) and able to pick up all the book details.
Most of the book cover here are in 3D, how do I change that to suit my site layout purpose? Does MRR and RR affect this also even though I do not intend to edit the book content? Any recommendation on any resource tool to use?
If you are referring to the images on the salespage that are included with a product you can change those unless the license prevents you.
If you are referring to the graphics inside an ebook, unless you have plr to the product you cant edit anything. Which means if you only MRR, RR, GR or PUO you cant alter/edit the ebook.

QUESTION 1:
Is this a PLR license?
Does it give me the right to edit the cover and contents?
It would help if you gave me the name of the product. At a glance of what you have posted I would say that is probably a MRR product so you wouldnt be able to edit anything before they probably wouldnt include the source files.
QUESTION:
Is that how PLR licence files are labelled?
I have read some of your documentations on this issue and all still point to source files being present. I still feel this is not enough to point people to what is PLR, MRR and RR licences. There should be a definitive and professional way (something programmers call "fool proof" system) of describing and naming licenses so that from a direct view of the file name, one would know first hand what license it contains.
As I said in my previous response this is probably a MRR product not a PLR. If you dont have source files...means a document or text file that you can edit you dont have a PLR product. Please read the information in the link I provided at the top of this post.
Understand this a product creator can put whatever they want in their license. Every PLR, MRR, GR or PUO license is the not the same.
I hope this helps.
